I made a video on this. Let me know if this helps any of you folks troubleshoot your own truck.

It just started to get cold here in TX and now I have this exact same noise. I hope you find a fix!

Dont feel bad, it's still worth it.

I'm looking at a 2016 XLT with a moonroof but after reading all of this, I'm reconsidering. Should I just get one without a moonroof before it's too late?

In my opinion, Yes! I have a fully loaded Lariat with moonroof and while it's cool, it leaks and ford won't fix it, now it rattles. Just not worth the extra money. If I could order again, I'd not get the moonroof.

Get it! It lets in a ton of natural light and changes the feel of the truck. Really opens it up.

My truck goes in tomorrow for the third time to address this. Im hoping they get it fixed this time. This is driving me crazy and has gotten worse since the weather has been colder.

*update

I was waiting for my next long work trip before dropping off my truck at Ford. That way I don't mind being without it and I can skip on airport parking fees.

So, I dropped off my truck at the dealer today for this and a range of other things (steering calibration, Sync update, body panel alignment, Sirius antenna TSB, moon roof) and hopefully might have an answer or fix by Friday.

Did you press around your glued seams to check for a creak noise yet. It may not originate from the exact same area as mine, I think it all comes down to which monkey was working the glue gun at Deerborn on a particular line shift rotation.

I agree, my knocking isn't bad and it doesn't leak. I only hear the noise when the radio is off, under 10 mph and on uneven terrain when the truck is flexing.
